Because the stack is unordered.
Healing damage is ordered. Taking and preventing damage is not.
For instance, if I take one point of aggravated damage and one point of
normal damage and I play Skin of Rock, I can choose which is prevented.
Since Flesh of Marble is now dealing with two simultaneously dealt bits
of damage, you can choose which are prevented and which are taken.
(Within the guidelines Flesh of Marble allows, of course.)

Damage must be dealt with when it occurs, else the vampire could have
unhealed damage following the respective phases of inflicting damage -
so he wouldn't even last until the end of the round.
Damage is never healed retrospectively; it must be dealt with as it
occurs.

No, but agg damage can be prevented before regular damage.
In an instance of two points of damage, one agg, one normal, coming at
you, and you having one point of Skin of Rock, you can prevent either
the normal damage or the aggravated damage - your choice.
(Certain instances might benefit from this. Perhaps you are in combat
with your predator on one blood (say, he blocked a hunt) and he has
played Fame on you. This will, finally, oust your prey if it's still
there next turn and you can afford the pool loss - so you prevent the
normal damage and go to torpor. Mostly unusual, but possible.)

"Should", potentially. He can choose, since they are dealt
simultaneously and he's playing with superior Flesh of Marble.
Were it at inferior, he would probably choose to make the aggravated
point of damage count as the damage he takes that round.

Assuming, as in my example, you'd taken (say) Weather Control damage
earlier, sure.
But assume that the damage you'd taken was one point of hand damage.
Flesh of Marble won't kick in on the first point of damage, so you have
to take it. Then a Blur followed by some unpreventable damage (possibly
Assamites, say) would mean that none of the damage could be prevented.
The other way round - the unpreventable first then the one point hand
damage - and the hand damage could be prevented, Flesh of Marble
satisfied you've taken one point of damage this round.
